I am very new to CNC and have a very simple catch-all square bowl made in Fusion 360. My first tool path surfaces the stock in multiple passes down 0.25" using a 1" surfacing bit. I probed the Z axis to the top of the stock with the surfacing bit before starting. I then switch to a 1/4" upcut bit to cut the pocket. Do I probe this bit to the old top of stock or to the new top of wood that is 0.25" lower then the original stock? My set up in Fusion 360 has the stock 0.25" higher then the model.
If i had this as a project i may do one of two things:

use one f360 set up and Probe z off the spoilboard (stock bottom) after each tool change

Use two f360 setups with the model centred in the middle of the stock in x and y (so x and y home dont change). First setup has z zero as stock top and then flatten to the model. Second set up has z zero as model top, (re probe z off the top of the model)
If I were you, treat each tool as a separate entity. A lot of people make surfacing a manual operation your choice.
Re-zero Z the 1/4" tool as this will be the primary detail tool. Putting zero on top or bottom is your choice again. Put X and Y in the centre it is more logical for a symmetrical bowl.
