Is there a program that I could use to slowly trace along certain objects using the remote and a flush trim bit, record those movements, and repeat them again for an actual cut?

with a touch probe digitizer you can sense different dimensions of a workpiece blank. The Masso supports it.
But if you want to digitize an entire body or path, there are devices with the appropriate software that can do that, see Coordinate-measuring machine. You could also use a 3D scanner, Tom @Geige uses one successfully.
