I was having a similar problem, but I think that Aiph5u had the right answer for me. In my case, I was choosing an edge and then a surface for my cuts that were both at the bottom of my stock model, in essence on the spoilboard plane. I had to zero the Z axis with the touch probe on the surface of the spoil board rather than on my wood stock to get the cuts to work correctly. Sometimes, after being away from the machine for a few months, you have to relearn what you had learned before.
