meaning i changed the material thickness to match my board and recalculated the tool paths is there something else to look out for within the tool paths? sorry if I’m all over the place and it doesn’t make sense. hopefully it makes some sense. it does in my head. lol
No that should be all you have to do. Also yes if your motor calibration was off it would impact all of your jobs not just 3D carves. Maybe you are using the wrong post processor?
Post the gcode maybe too? using the file I changed to 1.5" thick material and reran everything and ran it through a gcode sim and it was exactly 1.25" deep

i have no other issues its just with the 3d carves. so i know its me doing something wrong.
when i ran it and it cut through the bottom it didnt touch my spoil board it cut right at the 1.5
