New controller not starting at zeroed position

Ok my controller died and I chewed up my probe cord too. 1F replaced and got a new controller to me in 2 days! the new probe is coming snail mail and won’t be here for 3 more days.
I hooked up the new controller and homed it. worked great. Then zeroed out manually with the touch screen but that does not work properly. the home position on the file is lower left of the board but it skates to right off the end of the board completely by about 2 inches before it starts cutting air where it thinks is the center of the piece is.
also I let it play out and the tray was suppose to be 12" long but it was machined out at 17 inches so the home position start and the scale are wrong.
I am used to using the probe always for the x,y, and z. any ideas as to what I am doing wrong?

Do you have the x-50 rails? You may need to adjust your settings if so:
